We use this book as the standard book for our Java course. In this course gene expression timecourse data from microarray
studies are clustered using K-means and custom made clustering methods which coded in Java. Clustering results are visualized.
Students work in small groups. They reach useful results after a single Java course working with real data.

Programming Specific for Bioinformatics
If you need to program specific for bioinformatics needs here are some books that might be useful
- Dwyer: Genomic Perl – From Bioinformatics Basics to Working Code
“To my knowledge, there wasn’t a single book which related genomic information
to script-oriented programming and the other way around in a simple and
effective manner. Rex Dwyer made it possible by writing this masterpiece which
can be used by biologists who want to further develop their programming skills
and by programmers who want to know more about the biological background of a
genomic issue. Each chapter is well-structured. First a biological background is
presented in which a problem occurs. The solution is presented through writing a
Perl script which is explained thoroughly through step by step descriptions. A
small drawback can be found in the absence of a proper explanation of some basic
programming principles, for example ‘What is a hash?’ and ‘Why choose a hash
above an array?’. In general this book spans a great area (DNA Transcription,
Phylogeny, Sequence databases, multiple alignments, etc.) and instantly focuses
on the need of the development of several programs.
On a personal note I recommend this book to all biologists who posses some
basic programming skills in order to further refine their knowledge. Experienced
programmers with an interest in a detailed genomic background will find this
book an excellent reference. “
